What is the best site/place to buy cheap airfare to/from Europe?
I of course already know of the obvious, Expedia, Lowestfare, Orbitz, but those are pretty much the same fares. I’m also very interested in finding out info about free/cheap upgrades from coach to business/first class, and how to go about getting those upgrades. Thanks!!
From Boston to Frankfurt, Germany. Also from Frankfurt to Boston. I am stationed in Germany, and my family lives in Boston, so we both travel back and forth somewhat often (once to twice per year).

There are a few places that will cover all your bases (pun intended) thoroughly, in my opinion.
1. There are travel agents that have advertised in Stars And Stripes, German travel agencies, offering really good deals–even in peak season (summer)–from either USA or Europe.
2. German flight mega-search Kelkoo.de (a Yahoo company, by the way). Their flight search covers Opodo, Ebookers, Lastminute, and several others you may or may not have heard of: http://reisen.kelkoo.de/b/a/c_172201_fluge.html
3. Finally, American-based travel sellers often have better deals, especially if a codeshare partner airline sells the same ticket (United for Lufthansa, Northwest for KLM for example). Best way to thoroughly check for these, any sale fares, consolidators, retailers (some which you already mentioned), and aggregators is this: http://www.bookingbuddy.com
Among these 3 sources, I think you will find the absolute best fares for your itinerary.
Regarding upgrades, the cheapest way is to upgrade with airmiles from economy to business class. An upgrade usually costs about the same amount of miles as an economy ticket (60,000 roundtrip), but occasionally there are miles "specials" such as Continental’s 25,000 miles to Cologne currently on.

For something like that you should call a travel agent. They will be able to direct you in the right direction to get he cheapest upgrade options.
The sites you mentioned dont always list EVERY airline. A travel agent would have acces to all the airlines, and be able to process the upgrade for you.

The best way is with your travel agent, they have suppliers who have net fares, they in turn sell they to the travel agent and have less mark ups then the web
